However, I was away from my PC for two weeks and in that time, something changed - the joystick and throttle light up but they don't function. I have uninstalled the drivers and software, cleaned up the registry to make sure there aren't any traces, have deleted the relevant folders (and the temp folders), unplugged the joystick, and have gone through the installation process again.

I tired using reinstalling the Saitek beta drivers for Windows 10 x64 to no avail. Currently I am at a loss, as naturally Saitek/MadCatz support is in my opinion the worst in the industry. If anyone else has encountered this issue, and has a workaround, or has gotten their X52 or X52 Pro HOTAS to work on the new Windows 10 x64 build please let me know.
